Due to Tim Duncan's knee injury in his third season, he had been running on a single functional knee the latter half of his career. Poppovich controlled his minutes to maximize his output but minimize the wear and tear, starting in 2007 or so.
That a one-legged gimp beat prime LBJ twice in the Finals, and came closer to winning another title than any other team ever did in the history of the NBA speaks volumes.
While it is trivial and obvious that James has had a better career, cumulatively speaking, Tim Duncan remains the greater player for the following reasons:
his teams always won 50 games, and always qualified for the playoffs.
LBJ? sorry.
Duncan's leadership and intangibles helped his teammates exceed their natural ceiling. LBJ? can't say the same for someone who needed superteams to win a title.

The absolute greatest ever manage to pull off carry jobs by winning a title with average to below average players like Hakeem did in 1994. He had who? Thorpe? Kenny Smith? Exactly.
Barry in 1975.
Duncan in 2003.
Nowitzki in 2011.
Leonard this past Finals.
If LBJ is that great he should've pulled it off a couple of times, at least in 2009 or 2010 when he had a solid if unspectacular roster either season.

Tim Duncan humiliated Bran in the finals multiple times and won 5 titles coming out the blood bath called the west. Bran only has a measley 3 coming out of the weak east with some of the most stacked teams in nba history

Someone not having done something does not mean they are incapable of it
LeBron likely wins the 2015 finals if Kyrie stays healthy. Not sure how LeBron, Kyrie and role players are a “superteam”. In 2013, Wade averaged like 16 PPG in the playoffs and Bosh averaged less than 13. In the 2016 finals, Love got hurt and didn’t even average 10 PPG.

How did he surpass him when Duncan has more titles and beat Lebron more in head to head matches? If Lebron won more head to head matches or had more titles than he would have a case.

You guys all watched Duncan, was there ever a time when you thought he was the best player in the league? I never did. From '97-'98 it was MJ, '99-'04 it was Shaq, '05-'10 it was Kobe, '11-'16 LeBron.
LeBron was/is better than Duncan. From 2011-2016 LeBron was clearly the best player in the NBA. Despite all of his accomplishments, there was never a time I thought Duncan was the best player in the league.
On a side note, in the NBA Finals game between the Heat and Spurs where Ray Allen hit that amazing three from the corner, why was Duncan on the bench? He may (or may not) have grabbed that rebound...game over. What was Pop thinking?

Response to the bolded: Because the Heat was going small ball for a 3. That's your answer. So the Spurs opted for smaller mobile defenders to defend against Miami's shooters.
