Duncan for the longevity. Until he got hurt in February his final season, he had a good argument for DPOY.

With a HOF coach. Shaq. Otherwise Duncan. Even if TD didn't have Pop, I'm pretty sure he'd be plug and play with just about any coach and system

2000-2002 Shaq was one of the most dominant forces in the history of the NBA. He was angry and motivated, ironically because the Spurs won the title in '99 and people were calling Duncan "the best big man in the game". He destroyed teams, and the Spurs with Duncan and Robinson were one of his many victims.
Outside of those three years, Shaq underachieved. He didn't work very hard, he relied on his overwhelming physical gifts to compensate for his lack of effort. He wasn't a very good teammate, which is why one of the all-time greats bounced to six different teams during his career.
Ask me to pick one of them for a single game? I'll take Shaq in his angry prime. If I'm drafting a rook to build a team around? Duncan. Neither of those decisions are even close.

Although Shaq had the better peak, I'd choose Duncan because of longevity. He was also a much better teammate and didn't cause problems in the locker room
